I want to "modernize" my gaming rig by updating the GPU to a more recent NVIDIA or AMD card in its compatibility list, but the BIOS is currently 10 years behind the current release (v3408 released 2013) - https://www.asus.com/us/supportonly/p9x79_le/helpdesk_bios/.

I have never updated the BIOS before and don't want to break my pc, so I am looking for some guidance on whether or not it's even necessary to do this? I read the user manual, but the bios updating utility it mentions isn't available/supported anymore. If I should update the BIOS prior to putting in a newer GPU, how would you go about doing the updates?

There is no need to update the BIOS for any GPU upgrade, there are however older MBs that are not compatible with newer GPUs, the issue is because the cards need UEFI BIOS which is something that older boards did not have, your MB will not have such an issue.

Things that you need to concern yourself with, old tech will be slower than a new GPU so will cause a bottleneck, new GPUs are bigger these days so make sure that there is room inside of your case and last but not least but most importantly a new GPU will require a new PSU unless your have a Gold efficiency rated PSU from a proven brand that has both the required output and is still under warranty.

The motherboard will play nice with any PCI-e 3 x16 GPU so I plan on getting something along those lines. Hopefully because of that I won't see any loss of performance.
 
You are welcome but do take what was advised onboard, bottlenecks caused by the CPU and RAM, unless you have either an i7 4960X or an i7 4930K and 16GB of DDR3 1866MHz RAM + the PSU as previously described I would not bother purchasing a high end GPU for such old tech.
