SATA port issues

I just got my PC put together, with a brand new 1 GB SSD as the boot drive.

The system boots into Windows (10) just fine as long as the SSD is the only drive connected, which is selected as the boot drive in BIOS. However, as soon as I connect my SATA HDDs (two x WD 640GB), the PC will not boot into Windows. My mobo manual and other info tells me it shouldn't matter which ports the HDDs are plugged into.

On the mobo, the SATA ports are labeled 0 thru 5. My SSD boot drive is connected to SATA port 0.


My system:

CPU: AMD Phenom II X6 1090T
Mobo: Gigabyte 990FXA-UD5
RAM: 16GB DDR3
Graphics: AMD Radeon R7-200
 
it maybe trying to boot from those drives when they are connected, go into BIOS and make sure your SSD on SATA0 is the only device looked for when booting.
are those two 640GB drives internal or external?
